Actually, most of the bugs that you talk about can not be fixed without making changes to the source code and recompiling it.

Universal warehouse On means that you have one warehouse that all of your planets can access. So a resource produced on one planet can be used half-way accross the galaxy. I;d recommend starting with Nova, its less complex than hyperion as it has fewer units. Plus there are more Nova PBEM games than hyperion ones (at least here).

Church and League at war
Interestingly in my single-player Fulcrum game the Church and the league went to war. As near as I can tell, the Church has pretty much wiped out the League's Space force so none of the Agora's are being refilled. I was actually surprised that they can fight each other in space though as I know that...

Fulcrum is a modified historical map. I recommend play a bit single player first so you can map at least your homeworld. Also, use the map editor to figure out where to place cities.

One nice thing would be the ability to turn off advanced resource cities. If this is done, then possibly add in the ability to turn them on for the current turn so they produce can their resources in the middle of the turn if they didn't at the start.

Well, I like the stacks, but I also think that they have problems. Here are my opinions: 1. Units in transports don't count toward the stack limit.
