Interestingly in my single-player Fulcrum game the Church and the league went to war. As near as I can tell, the Church has pretty much wiped out the League's Space force so none of the Agora's are being refilled.
I was actually surprised that they can fight each other in space though as I know that player controlled ministry units can't attack each other in space, and I'd assumed the same was true for the computers.

The AI has none of the problems associated with different owned units in the same hex.
If you are at war with an AI who has a ministry, and you have another ministry and both of you have ships in the same system (and the AI is strong enough to want to attack) then it'll shoot at you.
The church and league do go to war now and then, it's quite amusing to watch
